He had people who could read secret codes. They caught the messages and found out all about the plan to get rid of Queen Elizabeth.

Mary, the cousin queen, wrote back saying she agreed with the plan to make her queen. She even said it was okay to hurt Queen Elizabeth! This was a very big mistake. The spies got her letter, and it was used as proof against her. It was like being caught with your hand in the cookie jar, but much more serious!
The Plot Unravels
Because of the secret messages and the plan, Mary was put on trial. The people who made the plan, like Anthony Babington, were caught too. The Babington Plot didn't work out the way the plotters wanted. It ended up with Mary losing her chance to be queen and facing a very sad end.
